Linux/iOS/Android support for initial setup of projects

I am wondering whether when selecting support for these systems at the startup of a project can cause problems down the line?

Like, is the project being setup in a way that it forces compatibility with these systems therefore I may run into more errors than I would without having selected them?

Or is it merely the capability to integrate them and errors are relevant to the project compiling etc. independently?
